The game's story takes place about 4 years after the beginning of Atelier Ayesha: The Alchemist of Dusk in a far away place to the west of the Twilight Land where the local administration hires two new alchemists, Escha and Logy as members of their R&D division.
While learning the ropes of their new occupation, Escha and Logy gather friends and companions as they unlock the secrets of the nearby ruins and help the citizens in a world that is still recovering from a catastrophic event known as "The Dusk".

Plot
WIXOSS (short for "Wish Across") is a popular trading card game in which players battle against each other with fighters known as LRIGs (ルリグ Rurigu) (girl spelled backwards), usingcards to support them.
Kominato Ruko, who receives a WIXOSS deck from her brother, discovers that her LRIG, which she names Tama, can speak. She soon learns that she has been chosen as a 'Selector', girls who must battle against other Selectors.
Should they be victorious in battle, they will be able to have any wish granted, but should they will lose that chance and lose all memory of the game.
As she and various other Selectors battle it out for the sake of their wish, Ruko finds herself drawn into the dark sinister world of WIXOSS, discovering that win or lose, there is always a cost.

Plot
In the year 2021, mankind is decimated by the epidemic of Gastrea, a parasitical virus, and is forced to live within the Monolith walls, which are created from Varanium: a metal that is able to subdue Gastrea.

Plot
